This class provides an introduction to the Python programming language and the iPython notebook. This is the third course in the Genomic Big Data Science Specialization from Johns Hopkins University. The mission of The Johns Hopkins University is to educate its students and cultivate their capacity for life–long learning, to foster independent and original research, and to bring the benefits of discovery to the world.

Instructor Details

Mihaela Pertea is an Assistant Professor in the Center for Computational Biology at the Johns Hopkins University School of Medicine. She received her Ph.D. in Computer Science from the Johns Hopkins University Whiting School of Engineering and is recognized for her work on gene finding and genome sequence analysis. Her past research led to the development of several open-source software systems that were essential for the annotation of key species such as Plasmodium falciparum, Arabidopsis thaliana, rice, Aspergillus fumigatus, Cryptococcus neoformans, and several others. Her papers have more than 16,000 citations, ranking her among the top 1% most highly cited researchers in her field over the past decade, according to a 2014 ranking by Thomson Reuters. Dr. Pertea has recently developed and taught a programming course specifically designed for Johns Hopkins University’s graduate students who have a deep understanding of biology, but not a computer science or mathematics background.

    This is a quick introduction into Python for biological data. I would say there is much more to Python than what’s included in this course, however the material was presented quite clearly. I had to increase the playing speed of the videos a bit, all the slow talking was quite distracting after some time. The quiz questions were sometimes a bit tricky and I liked that. Final exam is much more difficult than the quiz questions and requires significant effort. To be honest it was a bit easy for me to pass, but that’s because I’ve previously solved similar problems at rosalind.info.

    very poorly taught,really don’t recommend it. The Algorithm for DNA sequencing is the best in this Specialization.

    The content of the course is quite good, but it would have been nice if they addressed more how to make code run efficiently in Python (e.g. which structures are fast and which should be avoided). Especially during the final exam the way you approach the questions can result in a running time from seconds to hours. As in practice the datasets you will work with tend to be quite large, I think this would be a valuable addition to the course.

    Great leaps of difficulty seem unavoidable in this kind of courses. It felt rather easy at the beginning of the course but the level of difficulty just increased exponentially. Programming actually takes a much longer time than simply 4 weeks to learn and practice to be skillful. So please add some sort of warning stating”decent background knowledge required” to the course introduction or it will be a torture taking the course as a completely beginner. The course design could have been done better.

    It’s a decent course, but do not expect them to explain much on how to code in Python. It would’ve been much more helpful had I taken an intro course on Python first.

    This course started out very good but spiraled out of control quickly. There was no detail in the later materials (Weeks 3 and 4) in uses/applications which made it virtually impossible to finish the course without spending an incredible amount of time outside of the class attempting to learn material. The early quizzes were not bioinformatics focused and required a fairly sophisticated level of machine learning to answer some of the questions. In regards to the later material, there should be much more detail. For example on learning how to create dictionaries. That was AWESOME! But nothing beyond how to create them and how to use them. This is NOT a beginner course. Also, the female instructor was awful, she read from a que so much that it was easier to just download the PDF and read it myself.

    This is a very good course. I do learn some useful stuffs for biological analysis. But I want more from the Biopython section, that’s the reason I register this course. It would be nice if they can provide the test data and expected result for us to test our code.

    I took this course without a background in biology or genetics. The material sounds interesting but the lecturers rush through it so fast. They do not provide sufficient explanation of the biology to allow completion of the programming assignment. They ask to write a code for finding ORFs yet they don’t even explain how ORFs are defined in case of multiple start codons and end codons.

    In general the course is good. I can do some programing at the end of the course. Something I think can improve is the question in the quiz and final exam, particularly quiz 3 and the final exam. I spent quite some time to understand the definition of ORF in the exam question, e.g can I have multiple start codon before reaching a stop codon.

    A really good class for a complete beginner. The first three weeks was great for anyone that has is a beginner in Python. Although the last week took giant steps and was a little bit unclear, especially with the introduction to Biopython. If you are new with Python, this it is a great course, but be aware of the last week being very difficult! I also hope that there can be another course that could go more in depth and explore the functions of Biopython. But besides the difficulty of the last week, this course was really great.

    This was an in depth course about python. Being a doctor, it was tough grasping all the content. And considering the short amount of time I have, this course taught me a lot; however I needed lot of external help to finish it thoroughly.     A great introduction course about essential python programming skills for bioinformatics works. As someone who has experience with other programming language but is experiencing python for the first time, I found that the difficulty of the course is at just the right level.     Class videos provide good information for a beginning programmer, but quizzes are certainly beyond beginner level and cover material not covered in lectures. Potential for a great set of courses, but needs work.

    This course is really a great help for students like me, but it has many small problem which are. The lectures and the questions asked in quiz are very much like two shore of river did not have practically sounds. the lecture are much more focused towards genomics but really problem of data and how to handle that data need to incorporate in the course.

    Well taught course about handling the basics of Python. The final course project was slightly more challenging than the lectures might set you up for and requires some additional reading and playing around with code, but leads to a rewarding finish. Additional feedback and explanations around some quiz questions may be useful to add for future.
